Malware hack wordpress website hosting

We have an “Enhance Business Shared Server” with godaddy.
With 33 websites on the hosting.
17 wordpress websites.
We backup the websites daily and databases. Problem started
….. All the websites went down recently on 8th August 2018, I noticed on Pingdom.
We thought this was because we updated a theme on one of the websites.
But Godaddy told us that the reason was is that our cpu spiked the hosting couldn’t handle it so shut down. I increased the CPU and websites are live.
They told me i needed to optimise all the websites. So we started to add Sucuri free malware and wp supers cache, and attempted to speed sites up.
but…. they then told me that they noticed “.X1-unix” files in a lot of the websites. Apparently, these files are part of a hack and aren’t included in fresh files from plugins or themes etc?:
So to recap these are the issues myself and the Godaddy team noticed.
1) Lots of files being created in the WordPress websites with this in the name .X1-unix”.
2) [login to view URL] - I added this to all the htcacess files to stop access:
<IfModule mod_rewrite.c>
RewriteEngine On
RewriteCond %{HTTP_REFERER} site\.ru [NC]
RewriteRule ^(.*)$ - [F]
</IfModule>
but still in error logs i see the site [login to view URL] mentioned.
3) Noticing a lot of login attempts to several of my websites after I installed sucuri security in the logs they offer on the site. I changed all the passwords on all the websites and installed sucuri free on all WordPress sites.
